Stayed here with my partner and two children over the weekend and was really surprised by the Best Western John Jay Inn. This was my first visit to Calexico and while there's not a lot to do in Calexico besides shopping at an outlet mall, seeing a movie at the cinema next door ($5 admission or $7 for 3D), or taking day trips to Mexicali, this hotel made our stay convenient and pleasant. It's a very clean, modern hotel with some great amenities--spa, pool, workout room (small, but decent machines and weights), free Internet, free parking, comfortable beds, and free breakfast. The breakfast was particularly surprising--there were a variety of hot and cold offerings the two mornings we were there and a nice waffle machine. If you're going to be in Calexico for any reason, this hotel is a great place to stay.
