I have heard that hotels in Tokyo are very expensive, so I was a bit worried to find a budget hotel that is conveniently located, clean and safe.
Amista Asagaya is one such hotel. Although it is not centrally located where the action in Tokyo is, but you can be in the Shinjuku in just 11 mins. by subway, where you can connect to most trains in Tokyo! With USD 70 a night (I paid through my travel agent), it was a good deal (exc. breakfast).
It is a 3 star business hotel, and just 2 mins. walk from M2- Minami Asagaya Station (Marounouchi Line). It is located in a quiet neighborhood, but has a convenience store, bakery and traditional small restaurants nearby. The place also feels very safe, although most of Tokyo is.
I got a single room; it was small but enough for a place to crash in at night. You would be out the whole day anyway, so why pay a lot for a hotel room. It has a small toilet & bath, but everything was squeeky clean. It has a small TV, refrigerator, free internet connection, and complimentary green tea. The front desk people can also speak English, and are very cortueous, and can help you find places in the subway map.
From Narita, you can take the Narita Express to Shinjuku, then take Maranouchi line to M2. The subway in Tokyo though is daunting and can sometimes be confusing, but you can manage somehow. You can ask if you are lost. I was surprised to find most train personnel can speak basic English, and the Japanese public also are very helpful and can speak basic English.
