I usually stay at Tokyo Dome Hotel when visiting Tokyo University. About $100/night. The rooms are clean but small. Bed is comfortable. Nice desk with power outlet (not a given at some hotels). Free in-room internet. Good location. Short walk to Grand Palace for jogging. 20 min walk or one subway stop to Tokyo University. Three stops to Ueno station. Narita bus goes directly to the hotel, takes about one hour.
Downside: Elevators can be slow. No hotel gym, although there is a big gym nearby on the other side of the stadium, and the hotel has a discount. About $20.
