Are you planning to fly in the day the cruise leaves? That's always risky. No matter what you'll need to take a taxi or car service to the cruise port. It's not near public transportation.

If your plan is to fly in the same day as the cruise make sure you leave PLENTY of time. If all things were equal I'd choose JFK. I think it's just as close or closer than LaGuardia and JFK is somewhat less prone to delays, particularly early in the day. You could reserve a car service but there would be no need to do so. You can just go outside to the taxi line and get a cab. Be sure to ignore touts offering rides!

Living here as long as I have, I have learned certainly that traffic is very unpredictable. LGA is a MUCH shorter trip than JFK, but as Auden says, more prone to delays. Newark is also a viable option, but more expensive to get from there to Brooklyn.

My advice would be to use EITHER LGA or JFK, whichever can get you in the earliest.

But call in advance and take a car service, the yellow cab lines can be really long, depending on how many planes have arrived at the time, and they will be more expensive than a car service, too.

All are pretty reliable with competitive rates. Court Car may be a little cheaper from LGA to Red Hook by a few dollars. I highly advise you to call a few days before your arrival date in NY to make the reservation.
