Brooklyn is four times teh size of all of Manhattan. Not all of Brooklyn is safe, but I seriously doubt you're likely to go to any parts of Brooklyn tat aren't. YOu know that Coney Island is in Brooklyn, right?

As for how long anything takes, that depend son you, for the most part. Most people probably spend 45 minutes at the 9/11 Memorial. The Statue of Liberty depends on whether you're going TO the statue or doing a boat ride by it. A boat ride takes as long as it takes. Going to the statue generally takes at least three hours total, more often more like four, when you add in the time in the security line and the boat back and forth.

maps.google.com will give you walking distances and directions between any two points. It's 1.7 miles between AMNH and Times Square, or about a 35 minute walk. Whether that's walkable is up to you. I would take the subway.

When we stayed in that area (probably exactly where you are staying-- The Excelsior), we walked to Times Square at night and found it a very enjoyable walk. But we like to walk :-)

Yes, Times Square is worth visiting just to see it. Go at night to see the lights.

For breakfast, Sarabeth's West is quite nice for a "splurge" breakfast. For bagels, alas H&H is closed but be sure to stop by Zabars. You can get decent bagels and LOTS of other items. I've also heard good things about Good Enough to Eat and it's not far from your hotel.

In Manhattan, there are twenty numbered streets to a mile, as is 81st to 61st, and there are about seven numbered avenues to a mile, as is 10th to 3rd.

Note that Madison = "4.5", Park = "4th", Lexington = "3.5" Avenue. While the numbered streets formula is exact, the avenue formula is approximate. 6th and 5th are the furthest apart, 2nd and 1st Avenues are the closest; 5th to Madison for example, though, truly is 1/14 of a mile.

So if you are walking from 81 St. to Times Square's southern border at 42 St, it's about 2 miles. Broadway goes at a slight angle taking you from 8th to 7th Avenues between 59th and 42nd Streets.

Coney Island is not around the corner; it's almost a one hour subway ride from AMNH. The easiest way for you to do is take the C south to 59th and take the D to Coney Island. If you are other places in Manhattan, take the Q train if you are near the Broadway Subway.

On weekdays, the 6th Avenue B train is a Brooklyn express (with the Q as Brooklyn local) to Brighton Beach (which both the B and Q stop at), which is like "Odessa under the Elevated". Coney Island is 3 more stops on the Q train.

All the time, the D in Brooklyn stops at 55 St in Brooklyn (not in Manhattan) in the Boro Park neighborhood, which is an Orthodox Jewish Mecca (to mix religious references, one of which I belong to). So on weekdays and Sundays, it quite interesting. You might feel out of place on Saturdays and Jewish holidays.
