Hacienda Baru allows you to hike their grounds without a guide for a small fee. Same deal at Rancho la Merced: rancholamerced.com/en/menu-view/caminatas/ Also check out Oro Verde, a small reserve near Dominical. We hiked with a guide but they may allow you to hike without one for a small fee: www.uvita.info/uvita/oro-verde-nature-reserve Also some short hiking opportunuties in Marino Ballena Nature Reserve in nearby Uvita. For more info contact the Uvita Information Center: http://www.uvita.info/uvita/attractions
Manuel Antonio National Park is tiny but has lots of wildlife that is easy to spot. Guided hikes on the flat trail from the entrance to the beach, however you can do it without a guide if you prefer. Then take the hike up to Punta Catedral for a view of the coastline.
Thanks, I will look into these places. Do you know if any of them have waterfalls along the way? We were hoping to see some along a hike.Edited: 6:38 pm, December 18, 2014
Think it's a little bit more than an hour, but what about Cloudbridge/ Chirripo area?

For some great waterfalls…check Uvita…about 45 minutes from Quepos…you can even PM Thomas he is the Destination Expert for UVITA…he can tell you about the different hikes…to different water falls around UVITA!
You can get to Diamante falls on some unpaved back roads out of Tinamaste. We went with Diamante Verde Tours on an ATV private trip and it was amazing. Also there are waterfalls that are very easy to visit on your own. One in Uvita and another in Ojochal. The one in Ojochal is across a small road from a Tilapia/Farm restaurant with very good food. Anyone in the area is happy to help with directions to the falls. There are signs but they are rather small and easy to miss.
Nucaya you can hike without guide for a fee.
