I've read somewhere that because of the lakes' structure, it's unexpectedly dangerous to swim in them (the lake suddenly gets deep; temperature and flow varies sharply, etc.), and if that means potential headache for the rescue team, they would ban swimming for the sake of people who might try follow your behavior. Which might be sad for you but can't be helped as things here in Japan are not exactly laissez-faire.

I've see pet dogs and their families having fun on the lakeside in summer. If "swimming" is just playing around the shore I don't think you'd attract any attention of worried people. Substantial swimming for several hundred meters or even attempt to cross the lakes - no. Not worth risking your lives or causing a headache for the local authority/police/rescuers.

Thanks everyone! was hard to imagine lakes one can't swim in as a Canadian, (e swim in everything) but understand. We will stick to pool at the hotel.

It seems that the cold spring water which is the source of the lakes makes them too dangerous to swim; there have been too many deaths in the past and thus they've banned swimming.

Several reasons - many of the lakes have very rocky shores, most have a very steep dropoff near shore, and the water just under the sun warmed surface can be very cold - on the order of 15C or less.
