I'm partial to Atlantic Beach because that's where my family has always stayed. We stay at Dunescape Villas. AB is closer to Fort Macon and is also closer to the causeway that will take you into Morehead City or Beaufort. Two towns that have nice restaurants and are worth a visit. We just returned from a week in Atlantic Beach. The weather was great for us and the ocean temp was around 76 degrees. We rented a house a block off of the beach which was great, but aside from the ocean there isn't much else going on. The area is quiet but seems to be mostly based on fishing. Normally we go to Florida but we tried the NC coast. Overall it was ok, but I wouldn't return.
We visited the small local aquarium but it only took about an hour to see the whole thing. There is a nice fishing pier that is worth a visit. I see the original post came from Chicago, so be careful if you drive. The local cops seem to have it out for tourists. Everyone drives very slowly and almost every car we saw pulled over had an out of state tag. They apparently like to hassle tourists, which makes little sense.
Atlantic Beach is closer to the things you want to visit so the choice seems right for you.
