Toyoko Inns are very female-friendly. As a man, I don't really care about some of the details they have but I can see how my wife might appreciate them. The extreme cleanliness comes to mind along with the spotless bathrooms and the little amenities really make it a pleasant stay. They are managed by women and are famous for this.

which is on the north (mountainside) of the station rather than on the city side. It's not far as there is an underground passage to the other side of the station.
One hotel near the station you also might want to consider is the Hotel Flex on the riverside. The standard rooms are pretty, well, standard, but if you are prepared to spend a bit of extra money they have some very nice boutique style rooms.
A more budget option is the Hana Hostel which has the facilities of a hotel withe services and friendliness of a hostel, just around the corner from the station.

It's always surprised me, but there really seem to be very few ryokan in the tradition sense here in Hiroshima. Most places the describe themselves as "ryokan" aren't that much different from small modern hotels.
Is that what you are looking for, or are you looking for a traditional Japanese inn?
