My friend listened in on a tour there, and it seemed informative, but we don't know what company it was. I looked at the Sunrise Tour itinerary. I'm not sure it gives you the opportunity to explore the shrine complex at your own pace.

Nikko is very easy to see by public transport. http://www.japan-guide.com/e/e3805.html I've always taken the reserved-seat Kegon limited express on the Tobu line from Asakusa. I've never used one of the Free Passes, don't know anything about them.

It is a long boring uphill walk from the Nikko train station to the shrine; take a bus or taxi. If time allows, take the exciting bus ride up to Lake Chuzenji and Kegon waterfall.

You can easily go to Nikko on your own without the tour buses. Check out the passes below, particularly the All Nikko Pass and World Heritage Pass:

I highly recommend going Lake Chuzenji (a beautiful lake with stunning mountains as a backdrop), Kegon Falls (a truly striking waterfall, one of the few falls in Japan that live up to its hype), and the bus ride back down to Nikko (through about 30 hairpin turns downhill).
