1. We arrive late on Tues May 8th and plan to get the direct train from Shinjuku to Nikko at 07:30 on Thurs 10th or Fri 11th May - can we get 2 train tickets at the JR travel service centre at Shinjuku station or do we book in advance online?

We will return by Asakusa Tobu station which will give us more time at Nikko.

2. Can the 3 main heritage sites + Kegon Falls + quick visit to Chuzenji lake be easily covered in a day?

I think you should be alright by buying on the 8th or 9th at the station. Online reservation - I don't know how you can do that.

Are you doing this by regular fare scheme? Note that JR and Tobu are different companies. and the direct Shinjuku-Tobu Nikko trains a part of the portion on JR and another on Tobu, and additional fare might apply if you don't check the condition of your passes (if you are using one).

Where are you going to stay in Tokyo?

If you stay at Shinjuku, it's good to take the direct train from Shinjuku to Nikko, combined by JR and Tobu Railway, which can be covered by either JR Tokyo Wide Pass, JR East Nagano Niigata Area Pass, JR East Tohoku Area Pass or JR East South Hokkaido Pass.

If you stay at Asakusa, it's better to take Tobu Railway from Asakusa Station and use Tobu Nikko Free Pass.

Alternatively, if you have the active JR Pass, it's better to take JR Tohoku Shinkansen (from Tokyo or Ueno Station) to Utsunomiya Station and transfer to the JR Nikko Line.

You cannot use any Pass, if you take JR+Tobu combined Limited Express from Shinjuku to Nikko, and return by Tobu Railway from Tobu-Nikko to Asakusa.

We don't have any type of pass but the direct train from JR Shijuku to Tobu Nikko at 07:30 is 4000 yen with reserved seating (JR line). We were worried about the train tickets getting sold out if we got them after we arrive at Tokyo.

We plan to return by the Tobu line to Asakusa as there are later train so we can spend more time at Nikko.

We plan to get the JR + Tobu train from Shinjuku which is 4000 yen and return by the Tobu line from Tobu-Nikko to Asakusa 2700 yen. We don't have any type of pass but will look into that, if it works out better.

There are 2 discount passes from JR and Tobu but you must go and return via the same route
