Best way is JR Narita Express to Shinagawa Station in Tokyo then Tokaido Shinkansen Hikari service to Kyoto. JR Pass holders aren't entitled to ride the Nozomi, but there is at least one (or two) Hikaris per hour during daytime. If you want better choices of bento boxes, change to the Shinkansen at Tokyo Station where it departs (but change at Shinagawa has less walking distance).Edited: 10:32 am, May 09, 2013
In Shinagawa Station's Ecute, you'll find lots of good takeout foods for you to have in the Shinkansen:
Remember to deselect "Nozomi" under Search Details since JR Pass cannot be used to ride Nozomi trains.
If you want JR only results, deselect "Private Rail" as well. Keep in mind that some stations are non-JR only so this might limit your results.
