First of all, congratulations.
Chile has enormous possibilities, depending on what youre looking for.
Santiago is your standard metropolis. You can find several 5 star hotels, with honeymoon specials.
However, seeing as you'll be here, I imagine you'll be looking for a more unique experience.
To the north, you can find the atacama desert. There's a small village called San Pedro de Atacama, frequented for its pre-columbian arquitecture and archiological sites. There's a top rate hotel, EXPLORA, that offers several packages, althoygh its quite pricy. They also own properties on Easter Island and Torres del Paine (southern Chile).

I would think somewhere in the south would be great for a honeymoon. I would suggest either Pucon or Frutillar. They are both popular in the summer, so if you decide on them, book early.
I got married last year and spend a week in Chile for my honeymoon. We loved it! The country is very beatiful, people are friendly and wine is the best in South America. We spent 04 days in Santiago (we did a day-trip to Valparaiso and Vina del Mar). It is enough to know the city - try to go to Pueblito de los Dominicos - it is cool and you get a lot of beatiful things to buy. After that we went to Lakes region and stayed 04 days in Puerto Varas, Isla de Chiloe, Frutillar (you must go there) and then went to Argentina via Cruce dos Lagos.
Hotels we stayed and were very nice and romantic: Atton Santiago (we stayed at 18th floor with a view of Cordilheira dos Andes) and in Puerto Varas we stayed at Cabanas del Lago. All nice and with good price.

If you decide to go to Vina del Mar to spend a few days, spoil yourself and stay at the Casino del Mar Hotel. We were there in January and it was a luxurious, decadent retreat. With a pool and workout/spa facilities on the 8th floor overlooking the ocean, and two of the best restaurants in Vina right in the hotel, it was like coming back to a spa at the end of a day of touring about and beach time. Service was outstanding. We're used to paying those prices when we go to NYC, and all you get there is a tiny room. Unfortunately I'm sure it'll be way more expensive when we go back.
We went to Chile on our honeymoon, first to Patagonia and then to Atacama with a couple of days in Santiago. Chile is a wonderful country. It could not have been a better honeymoon. If I were you I would spend some time in Santiago, two days, we stayed at Hotel Orly and it was wonderful!!!! Then you must go to Patagonia. We were there in March and it is like no other place in the world. While the desert is very interesting and fun and certainly warner, Patagonia is where we will return. Torres del Paine has to be one of the most spectacular places on the planet. There is nothing like hiking and hearing glacier avalanches. I am sure that no matter where you go in Chile it will be a once in a lifetime experience.
