Recently traveled up to Port Sudan, stopping at Meroe on the way, if you can I would suggest self drive up there, the journey from Khartoum is straight forward, a couple of hours, just stay on the highway that runs all the way from Khartoum to Port Sudan.

On our journey north we were passed by loads of coaches heading up and down this route, so ask any locals in Khartoum and they will be able to recomend one of the coach companies. Another advantage of going by yourself or with just a couple of others is that if you are lucky you may get the pyramids all to yourself, great for the atmosphere and photos.
