Can anyone suggest guided walking tours and/or companies that lead them in Auckland or Wellington?
You could try this walking tour in Wellington, however they only operate over the summer Nov - Mar http://www.walk.wellington.net.nz/
While in Wellington you may like to visit the Karori Sanctuary http://www.sanctuary.org.nz/index.html which has Kiwi and other native bird life. And yes, they do offer walking tours :)
There are heaps of walks around Auckland - many of them you dont need a guide. Rangitoto Island via Fullers Ferry is a good one for example - well signposted with lots of information boards on the way up to top. Go over to Devonport and walk around North Head which has old WWII defence outposts, guns and tunnels (all signposted)
Also suggest a trip out to Tiri Tiri Matangi - an island in the gulf which is a bird sanctuary run by DOC - you definitely need to book this as lots of schools do it as a day trip. Check it out on www.tiritirimatangi.org.nz You would probably do this or the Karori Sanctuary in Wgtn but not both.
A company which runs guided day trips into the Waitakare Ranges west of Auckland which also very good is www.bushandbeach.co.nz.
I dont think there are any guided walks of the "cities" themselves.
