I'd say it's about the same. IF you go via Villach, the leg between Salzburg and Villach is scenic, if you go via Innsbruck-Brenner/Brennero-Bozen/Bolzano-Verona, the leg between Innsbruck and Bozen/Bolzano is scenic. The most scenic leg is when you cross the lagoon between Mestre and Venezia Santa Lucia (which is the railstation in Venice).
It will be cheaper via Villach, as it's shorter.
That's one vote for each option, any other opinions to help me decide? Thanks in advance.

If you want to book online, you have to do it in 2 seperate bookings!
no use to do it online as you pay the same even if you buy 2 minutes before departure from the ticket window or ticket machine

There are offers, tickets are non flexible.
From Villach to Venice, there is either the train (OEC) or the InterCityBUS (ICB).
If you plan to travel by night train, you can one ticket for the entire journey in the International Ticket booking process.
No problem at all if the train from Italy is on time or only slightly delayed. ÖBB would hold the Salzburg-bound train in case of a delay. The system states track 4 for the arriving one from Italy (EC30) and track 5 for the connecting train (OEC 593) to Salzburg . I believe that track 4 and 5 share a platform making a transfer really simple and fast.
