I´ll be tough on this one: Copenhagen is the most important and it has more to offer if you only have one day, so spend your time there.

Thank you. Only reason including Malmo is we are staying in Hotel there.
in that case you might contact/e-mail the Malmö tourist information whether they know of a guide who is knowledgeable about both cities, or if they know of organized tours to Copenhagen -
it´s the office at Börshuset near the Central Station:
Public transport between the two cities is easy -
trains are most frequent, about every 20 mins, slightly more expensive;
