Hydra is a top destination these days for Athenians too. It's near and is a good get-away for some days. Yes, it may be possible that many places are fully booked.
It is always a great place to visit, but there is a possibility that last ferry is leaving before the Epitaphios service.
So, i would most probably adjust my itinerary and visit Hydra on perhaps Easter Sunday.
Why?
What to consider laying out your itinerary is opening hours of the sites. In general sites are working like this:
- Good Thursday : 8.30- 15.00
- Good Friday: 12.00 - 15.00
- Good Saturday: 8.30 - 15.00
- Easter Sunday: closed
- Easter Monday: 8.30 - 15.00
- Tuesday after Easter: 8.30 - 15.00
Applies for Acropolis site and all surrounding sites like Agora. Temple of Zeus, Kerameikos. Enclosed spaces museums in the sites Kerameikos and Agora open after 11.00 on Mondays.
So, i would most probably make an island day tip on a day when Athens sites are closed. In your case, i 'd say Easter Sunday is the option.
You probably need any available bit of opening hours during these days, so it would be a pity not to be in Athens. You have 3 full days, two of which are only offering open sites. Exploit Friday and Saturday IN Athens ( or Sounion ) and Monday to do some sightseeing in Athens you may have skipped.

Wondering where to see the Epitaphios? Well, Plaka is one of the best places. It's the Old Town and includes small churches and chapels that give a unique feeling also. Exit Monastiraki subway station on the Square exit, turn left and walk all the way up to Plaka, towards the Acropolis Hill feet.
Along with Hydra, consider Aegina also if you feel your itinerary falls tight. Aegina is a shorter ferry trip. Great town also.
