Could anyone recommend the cheapest way to travel from Berlin to Prague in May?
DB has specials to Prague from EUR 29,00. These can be booked at earliest 89 days before departure. This is an offer limited in numbers, thus will be sold out sooner or later. But if you book at the begin of the 89 days period you shall have no problems.
On DB BAHN there is an option to depart from several belin stations to different prague stations. Can you comment on which is best?

Holesvice seems like the most accessible arrival location. Close to the center of prague?
Praha hl.n. is the main railway station of Prague.
Due works on the route Holesovice to hl.n. some trains end already at Holesovice.

In Berlin the trains to Prague will stop at Hauptbahnhof (Hbf) and Südkreuz. Some of these trains stop also at Spandau. You can buy however a ticket to Prague from any train or S-Bahn station in Berlin.

The one closest to the place you'll stay.
You'll most likely not stay near Hauptbahnhof, Südkreuz or Spandau stations. Thus you'll have to go there in first place. If another train or S-Bahn station is near your place this will be the same price as long it's in central Berlin (zone A). If not you need a local public transport ticket anyway (EUR 2,10). Than travel just to either Hauptbahnhof or Südkreuz, i.e. the station most easy to reach from your place.
