We will be arriving at the South rim...should we head straight to visitors center and take shuttles around to see the sights or should we do the sight by our own car?

You can do it either way coming from Sedona. Point is you can use your own car to travel along the eastern section and for the western section you take the shuttles and that you should do some of both if you have time. Check the map and see which works best for you for your departure from GCNP and where you are headed next.

You can enter at either gate. The suggestion that's being made is to do a "loop" via Flagstaff.

To go "counter-clockwise", go north on 89, then west (left) on 64 at Cameron to the east gate. This puts you on Desert View Road. (See the map of Desert View at the link in my post above.) Take your time along this road, stopping at various viewpoints. It may take you a couple of hours to reach the main Village area. You'll find the visitors center, lodges, restaurants, etc. in the Village. Park your car in the Village and catch the Hermit Road shuttle to see the western viewpoints. To get back to Flagstaff, follow the signs to the main (south) entrance, which will put you on I-40 at Williams. Go east to get back to Flagstaff.

You can do this "clockwise" and enter the Park at the main (south) gate instead, which puts you right at the Village. Park your car and do Hermit Road first, maybe have lunch in the Village afterwards, then take your time exiting the Park via Desert View Road and the eastern viewpoints.

Either direction is good. :)

If its a day trip from Sedona, returning to Sedona, I like to enter the east gate at Desert View after real fast at the Cameron Trading Post. Tour the east road view points and then the rim path and hotel area. Decide if you still what to see any points west by shuttle or head back to Sedona.

Leave the park well before sunset to avoid traffic and get ack to Sedona before dark.
