A few minutes by train from Shinjuku is Ikebukuro. I've stayed at the Daiichi Inn Ikebukuro which is right outside near the station.

For the dates you mentioned they have internet specials, they have standard twin rooms (24㎡) for 8700 JPY per night (10,700yen if you include breakfast).

They also have a smaller studio twin room (16㎡) for 7700 JPY per night.

There's also an option for an "executive" twin room at 9700JPY per night.

I've stayed there before, it is a nice small business hotel, even though it is near the train tracks I didn't have trouble sleeping.

If the Toyoko Inn at Shinjuku is full, they also have 2 hotels near the Ikebukuro train station.

Have not stayed in Shinjuku before, but am somewhat familiar with the staff at Hotel Tateshina & would certainly keep them on my short list -- very nice people, English spoken, etc... and the rates are very good. If you look them up in Hostelworld, I believe you can get an even better rate, but make sure you are booking a double room.

Presson Inn, Shinjuku; it is a Keio Plaza Hotel group's business type hotel.

Also, you could have a look at Tokyu Stay, a budget apartment hotel chain. They have a newly opened hotel in west Shinjuku. 10500Y/night for a semi-double if you book via their web page.
