Once your Cairo flights have arrived there is a free shuttle service that will take you to the bus station to get to your final destination, or of course there are always taxis available.

Getting Around Cairo

There is a Metro system, but it is fairly limited. It is an excellent way to get to Giza to see the pyramids though. There are multiple taxi services widely available, the most popular for tourists being the solid white taxis as they are metered and most comfortable. If you use one of the other taxi services it is a good idea to negotiate the fair before you begin your journey. The city buses cover the entire city and while they are often crowded they're a much cheaper alternative.
