We left the car at San Roque - La Línea Station (several kilometers from both towns), where there was ample parking, to save driving into Algeciras. The train from Barcelona to Madrid took us 2 hours and 40 minutes because we arrived early. Please note that they leave on the second and its a great way to travel. Booking Renfe AVE train tickets for local trips around Spain is not as complicated as you think despite its webpage being in Spanish.
