I know that I am late to answer, but I would like to add that if the lockers at the museum are not large enough to hold your bag - the train/bus station is just across the street. They have lockers for bags as well.

If I were in Zurich for just one day I would first visit the town itself. The old town is nice and there are many shops, cafés and restaurants to keep you entertained. 3 hours would maybe be enough just for a stroll along Bahnhofstrasse and a short visit of Fraumuenster and Grossmuenster. You could go to St. Gallen and see the library, they church next to it and the old town. St. Gallen is only 1.5 hours from Zurich. You can find out which tram by using the ZVV or the SBB.CH websites. Two full days in Zurich is enough.
