I really wanted to the the earthquake memorial park. Its just a very small part of the harbor, but totally worth visiting. Take your time and open yourself to the overwhelming power of the natural forces.

First night in shinagawa works well. You can go to shibuya in the evening if you have the energy. Jr pass covers bullet train use, just not nozomi. I am not aware of any ryokan in shinjuku. In fact, relatively speaking, tokyo doesn't have many ryokan.

Nanzoin Temple is open 24 hours. The gift shop and reception desk opens 9 AM - 7 PM. It's in the rural area, I don't think there's much to see and kill time nearby. If you go to Kumamoto, I'd encourage you to ask a tour guide, a volunteer or licensed. Guided tour in the castle area (you can walk along the moat to Kato Shrine) was educational to me when we visited last July since they actually experienced the earthquake.
