We stayed at the Comfort Inn in Sedona for 5 nights in April 2006, and were quite happy with our room and the facility. We stayed in the only suite room they have (separate bedroom and sofa bed in living room), which was comfortable, clean and very quiet. There is a nice breakfast every morning, with cereals, bagels, toast, hard boiled eggs, yogurt, fruit, coffee, juice, etc. It ends at 9:30am, though, so if you are in "vacation mode" it can be a little challenging to get there on time. The pool area is okay - nothing special - but the water is warm, which is nice as this time of year Sedona can be a little chilly in the morning and evening.
Please note that the photos of this hotel show the Red Rocks visible behind the hotel. I don't know if this is an old photo, or if they achieved this with photo trickery, but the rocks are NOT visible from the hotel rooms. We were rather disappointed about that. However, the trailhead for Marg's Draw is VERY close, so you can be in the rocks within minutes, and of course natural beauty is all around.
The hotel is also close to Tlaquepaque Village and "uptown" Sedona (we were quite surprised at how spread out Sedona is!). We would stay here again.
One word of advice if you are visiting Sedona, though - family-friendly restaurants are hard to find. Many close quite early (8 or 8:30) and prices are high for the quality of food you get. The places I would recommend for a family are: Sedona Coffee Roasters (kitchen open until 3pm only - great sandwiches and coffee); the Coffee Pot (breakfast and lunch served until 2:30), and the Wildflower Bread Company (in Piñon Pointe - they are open until 9 Mon-Sat and 8 on Sun). All serve great food and are reasonably priced - two qualities that we found were in short supply in Sedona.
