You can take a few hours to wonder through the Dockyard and look at the museum area's and buildings. Then it is great to take the trail up to Fort Berkeley and have a look at the view (takes about 10-15 minutes to walk up there. If you haven't been before, its worth hiring a taxi to take you on a tour to the other units of the park: The Blockhouse, Shirley Heights and Dow's Hill Interpretive Centre. They are worth a visit, but are too far to walk to from the Dockyard. Aside from the historical features, the Dockyard is also home to some excellent restaurants, notably The Admiral's Inn and The Copper and Lumber Store.
