Would you recommend going to the Skywalk Observatory by day or at night?

Your choice. Or you can do both if you arrive before sunset.
Either is good, it's even better if you can get there around 7:30pm or so to see the sunset and stick around for a bit to see the lights all around Boston.
When you do go just pop in or call ahead to make sure it's not closed for a private event. Also make sure you save the Skywalk visit for a clear weather day if possible.
Agree with above. It also depends on how well you know the city and how much you enjoy finding things below. That's part of the fun of daytime viewing--also seeing the blue of the harbor. Nighttime is glitzier and also fun, but its harder to pick things out. It's more of an effect then.
During the day is my pick.
You miss a lot if you go at night. However, the night view is really pretty for the immediate Boston skyline. So, the suggestion of going late in the afternoon, makes sense. If you go around 6:30-7:00, you can see the day, the sunset and the night.
I guess it depends how much time you want to spend up there. Experiencing the day, sunset and night involves some time.
