The Hilton runs a free shuttle to the ferry, but you must book in advance. Contact the hotel and see how that works. If that doesn't work out , the S46 bus runs from the hotel (South Ave.) to the ferry. You may use a metro card or if you don't have one $2.50 (no bills or pennies). Make sure you get on going the right direction. Going to the ferry, cross the street at South Ave.

Is there a reason you've picked this place as opposed to something like one of the Long Island City hotels that won't leave you at the mercy of the ferry schedule in winter?
Yes, I think it would be fair to mention that the bus ride is about 30 to 40 minutes. Then the ferry is an additional 25 minutes (not to mention waiting time). There are express buses to Manhattan too but, if you're looking to go to the hotel during the day, this is not a convenient option.
