Yes, there is. You would need to use the Commuter Rail train for your trips out of/in to Boston. The rail line that services Natick is called the Framingham/Worcester line and can be boarded at either South Station or Back Bay Station in Boston. It drops you off near Main Street in Natick. Cost is $5.75 per ride. Here's the MBTA link.

If you are looking to stay at a hotel in Natick and don't have a car, you'll need to figure out how to get from where you are staying to one of the commuter rail stations.

For example, if you are staying at the crown plaza on rte 9 ... using MBTA's trip planner, it does not appear there is any way to get to the trainstation from there ....
