Key Largo Princess, from Holiday Inn, may be OK as you can just look over a rail, though some sit in the well.

African Queen may be of interest for a trip, if running, but that's not glass bottom.
Personally, glass bottom boats make me instantly seasick. If there is the slightest motion, looking down through glass is not a good idea. I would highly recommend them doing the African Queen ride as it navigates canals which ate protected from the wind. Of course, you don't see much sea life from it, but you do see very nice houses. Might also be a nice trip down memory lane.

the last time we took the glass bottom boat out of there the crew advised NOT to look until we slowed down to avoid getting sea sick.

another option would be the boat trips out of Flamingo in the Evergades - you'll pass the entrance to the Evergaldes on the drive from Miami to the Keys.
There are two boat trips in Flamingo - one is into the interior parts of the glades and absolulely calm waters. The other would go into the bay and so there could be some chop but it's doable for the vast majority of visitors.
