There are 3 main commercial airports serving the Napa Valley:
-San Francisco (SFO)
-Oakland (OAK)
-Sacramento (SMF)
There are also smaller airports for private aircraft.

We live in the town of Napa, and have flown in/out of all three airports (SFO, OAK, and SMF) dozens of times.
We have timed each of the trips:
-Oakland Airport to Napa: 1.5 hrs (+ 40-60 min during commute times)
-San Fran Airport to Napa: 1.5 hrs (+ 40-60 min during commute times)
-Sacramento Airport to Napa: 1.5 hrs (+15-20 min min during commute times)

-For Yountville, add 15 min to the above drive times (each way)
-For St Helena, add 25-30 min to the above drive times (each way)
-For Calistoga, add 45 min to the above drive times (each way)

Napa to Sacto airport is much longer on Friday afternoons, esp on holiday weekends (add up to 1 hr or more!).
Sacto to Napa is much longer on Sunday afternoons (2-7 pm), esp on holiday weekends (add up to 2 hours or more!!)
As everyone else has noted, since the travel time is the same, getting the lowest airfare (or best connections) should be the determining factors.
TIPS/SECRETS:
-Look at rental car costs at each airport. Sometimes price differences are even greater than differences in airfare costs!
-Oakland (OAK) and Sacramento (SMF) are smaller airports, so things are closer together. Many locals and seasoned travelers prefer flying into/out of these, instead of San Francisco (SFO).
-Security at OAK can be slow, at times. Allow an extra 15-30 minutes on busy flying days.
