At the end of the season, which the end of September definitely is, the bus service winds down, but the extent to which it does so depends on the number of tourists still around. The timetables tend to be updated weekly and you can get a copy of the latest timetable from the bus station by the port.

I would say it's pleasantly quiet. You may find some of the restaurants beginning to close down in the beach resorts but everything will still be open in town. Beaches will be quiet but weather is normally still very good and the sea is warm.

It just depends what you want. We've got a house on the island and are there in May, July and September and each month has it's pros and cons but I personally think September is the best time to visit.

We were on Naxos for the first two weeks of October last year. I concur with mjr8591's description: the island was pleasantly quiet ... but not "dead" by any means. In October, Naxos Town was lively (though there were times we had the Old Market and castle areas almost entirely to ourselves) while the Agios Prokopios, Agia Anna and Maragas areas were fairly quiet but still had a decent number of tourists enjoying the beaches and tavernas. We were glad there weren't any crowds.

The drawback to an October visit is that quite a few hotels, restaurants and shops have already closed for the season, and more shut down every day -- especially at the beach areas. We were the last guests to check out of our hotel at Agios Prokopios on its closing day (we relocated to a hotel in Naxos Town), while at least three of our meals were at tavernas which were closing for the season at the end of the day, and staff at several other tavernas told us they would be closing within days. Menu selections were extremely limited in some places because the tavernas understandably didn't want to order too much food so close to the end of season. But we still ate well! We would return to Naxos at that time of season.

I found a copy of the bus schedule for the second week of October, and it showed the following times for bus service from Naxos Town to Agios Prokopios/Agia Anna & Plaka: 08:00, 10:00, 12:00, 14:00, 16:00, 18:00, 20:00 and 22:00 -- every 2 hours as Greek-traveller mentioned. (Buses from the beaches to Town were every two hours on the half hour beginning at 08:30.)

Yes, just about everything was open there during the first two weeks of October. Only saw a few places closed for the season, but most were still going strong.
