Not that it really matters though, Basel is a small town with excellent public transportation so you can stay anywhere you want.

As taksi said, It is so easy to get to both docks by using public transport, I would not stay close to the dock's areas, but right in the beautiful historical city center. Just two ideas:

Hotel au Violon. Situated in upper part of the historical center and only a few steps from Christmas market on Barfüsserplatz.

Hotel Basel: A few steps from Market square and city hall.

Both hotels are close to the tram lines that will bring you within 10 minutes directly to either St. Johann or Dreiländereck without changing.

Thank you so much for your assistance. I'm not sure where the boat will dock. So, as suggested I have booked a room at the Au Violon. It sounds wonderful and I am looking forward to my stay.

Well done. You won't regret it. Don't miss to explore the old lanes by foot and to read about the city beforehand. Public transportation is free for hotel guests. Ask at the reception desk for a free pass.

There is also the possibility to book a guided city tour just by walking with an english speaking guide. The tourist office is on Barfüsserplatz , 3 minutes from your hotel.
