The bus is over an hour quicker and is more comfortable as they are brand new and have th same seats as trains, unlike the trains used on this route, but it is up to you.
Locals will use the bus in preference to the train.
We found the bus to be comfortable and convinient. The driver stows luggage under the bus, so that is taken care of. On board, things are not as roomy as on the train, so not as much room to walk around, but it wasn't bad.
We took the bus and found it clean and comfortable. There is a restroom on board and they serve light snacks. Drop off is at the train station and we walked to the Marriott.
We took the train 2 years ago Prague to Munich and it was old and not very clean. The DB bus is much nicer.
Is there a fast direct train available from Munich to Prague ?
