Traveling with 3, 5 and 7 year old (and some family help!). Wondering if there is a snorkel type Pirate ship tour or glass bottom boat or something along those lines for the kids?

The kontiki has a glass bottom. There's at least one pirate ship, I think it's the Doubloon. Coral World may be a good option. Lots of activities for kids. Also the Butterfly Garden.

A snorkeling raft will keep the younger ones occupied for HOURS at the beach while the 7 year old can use a regular snorkel mask:
