There are many PADI shops. I have found that dive recommendations can be outdated fast. I suggest and we usually just walk in several shops till we find a place that looks good, appears professional, staff easy to talk to and equipment seems safe.

As per links provided by Clare, I have used Genesis divers and Philippine fun divers [now known as Bohol fun divers] several times. If you want to be right on the beach, and are looking for budget accommodation, Peters house [Genesis divers] has great room rates if you do minimum of 6 dives.
You can also use scubaboard.com for recommendations
