The Harvard Book Store is the best book store in Cambridge, and probably in eastern Massachusetts. It's not part of any chain. It has a big selection, and a great used/paperback section in the basement. Despite its name it's not the official textbook store of Harvard University (though they make an effort to carry literature for current classes). more
