In two-three days you should be able to do most of the things available. I strongly recommend trekking along the old Tokaido from Amazake Chaya to Moto-Hakone and going up to Owakudani. Other pleasant thing include the rope way, the Tozan railway and the Ashinoko cruise. From the top of Owakudani there are some great views down into the valley.

We wanted to escape Tokyo for 1 day and see the Fuji Yama. So we decided to go to Hakone. This is a place to stay for two days, unless you need hot spring baths and relax. The surroundings are done in short time.

You can do it as a day trip if you want but stay a night, lots of little trains, cable cars, gondolas, boats etc that take you in a circuit, hot springs spewing steam, a lake, a very nice. Visited this recently. Very nice as one gets to ride a train, rope way, cable car, pirate boat and bus. Part of the rope way from Owakudani to togendai is under maintenance. I love Hakone. A very nice to be at. But what I don't like is the crowd. Well can't blame them cause it's a beautiful place. Went through the whole route. A must visit while in Japan.
